My throttle wires from the thumb throttle are connected to the throttle wires on the controller. The "3 Speed Gears" or "Shift 3 Speed Gears" wires on the controller are not connected. There is no where for me to connect this to, as the thumb throttle has only 5 wires (3 wires: Black, Red, Green. 1 wire for electric lock line, 1 wire for

The Ride-by-Wire technology does away with this mechanical linkage. Instead, it has sensors and actuators that sense the throttle inputs and controls the fuel-air supply that goes into the engine. Yes a 5-wire throttle can usually replace a 3-wire throttle by connecting the three wires of the 5-wire throttle that are for the throttle's speed function. The other two wires may be for a battery indicator or switch depending on what type of 5-wire throttle is installed.

IMO, the connector marked "Speed Control Shifter" is the throttle. There are two connectors with 3 wires. Many throttles have 3 wire configurations and this one has "speed" in the description. The other 3 wire connector seems to be associated with brakes. I'm not sure what you mean by "past connection".

The throttle body is a critical component in the air intake system. Often attached to the air mass meter, it incorporates a butterfly valve that opens and closes, allowing air into the engine in response to the position of the accelerator pedal. Traditionally the throttle body was connected directly to the accelerator pedal via a cable.
If the throttle is open when starting on a throttle by wire bikes, it fools the sensor to think "this is the closed throttle position" and will idle fast. Shut off the bike and start it , just make sure you do not twist the throttle. I found this out after years of riding a carbed evo and switching to a FI TBW twin cam.
